I am using a Logitech g603 mouse with the USB light speed dongle on my ser6 pro and the connection keeps cutting out, like every 10 seconds I would lose the connection and then it would work again. I don't have any programs running or updates in the background. It works just fine on my old PC so I'm thinking it's the USB on my beelink.  Is anyone else having this issue?

Try to use a "USB extender cable" to plug the dongle.

My ports started doing the same thing before the whole mainboard died days later. Is the USB dongle showing as disconnected in Device Manager? If it does you can disable power management (under the device properties) and see if it helps.
You can also isolate the issue quickly with a wired device or even a USB stick. Plug it in the port having the issue and see if it stays connected for a few hours. If it doesn't, your port is on it's way out and your entire mainboard is possibly next.

Did you have the problems from the beginning? How long did your mainboard lasted? And were you able to find a replacement from Beelink?

I'm having the same issue, since day 1, it's been 2 months since I bought it, so I'm trying to get an idea of when to expect this thing to die.. I regret buying this machine honestly.

I have a Corsair Nightsword RGB and works great, no timeouts or reinits, its software works good too. I have SER6 Pro Plus.
