What should I do to install a new high performance Nvme SSD that already has its own aluminum heatsink on it? Should I remove the SSD heatsink and thermal pads and install normal? Or should I install over the original SSD heatsink?

Hello.
The GTR comes with an aluminum SSD cooling plate and is also used to hold a 2.5" HDD. If you don't need to add a new 2.5" HDD, you can use the original cooler that comes with the SSD.
